Physical Therapy for Knee Pain Relief - Ask Doctor Jo - Duration: 8:05.

hey everybody it's Doctor Jo, and today I'm going to show you some physical

therapy stretches for knee pain. so let's get started.

so for knee pain, a lot of times the muscles

that cross the knee joint are the ones that are causing the pain. so your calf

muscles, your quad muscles, your IT band, your hamstrings, and then even your hip

flexors even though it doesn't cross the joint, tend to cause a lot of problems. so

we're gonna stretch all of those out. we're gonna start with the calf. the calf

is a pretty easy one to stretch. you can do it in a whole bunch of different ways.

I'm just gonna show you when you're sitting down. I like to put a little roll

or roll up a towel and put it just underneath the leg so your so your heel

can move because you can do it flat on the ground, but you're gonna get a little

bit better stretch if that heel's not touching because then it gets a little

bit more movement in the ankle. then you're just gonna take a strap or if you

don't have a stretch strap you can use a dog leash. you can use a belt, but you

want it to be something firm. so not the resistive band. something that's not

really gonna give. I like these just because they have the loops in them. so

what you're gonna do is just put it about at the ball of your foot. you don't

want it too low because you're not gonna get a good stretch, and you don't want it

high up on your toes because it might slip off and hit you. so just relax your

leg .you're gonna let the strap do all the work and then you're just gonna pull

your foot towards you this way. and you should feel that stretch in your calf

muscle right in there. and sometimes people feel it right underneath their

knee and that's because those calf muscles, those tendons, cross at that knee

joist. so that's why it's so important to stretch and that's why sometimes people

feel it under their knee versus in here. so with the stretch you want to hold it

for about 30 seconds, and you want it to be slightly uncomfortable but not

painful. you know stretching shouldn't hurt, but it shouldn't really feel good

either, so it's that kind of combination of hurt so good kind of feeling. so then

take a little break and then you're gonna do that a total of three times. so

30 seconds holding that 3 times. but it's really that foot is relaxed. you're not

actively pulling it towards you you're pulling it towards you with the strap. so

then we're gonna go in to a hamstring stretch. and again there's

a whole bunch of ways to stretch the hamstrings, I got a couple other videos

that show different ways to do it, but I like the one lying down because then

your back is supported and you don't have to worry about keeping your back

straight. so what I'm gonna do is just kind of lie down, and I'm gonna take the

strap now and just again put it at my foot, but it doesn't have to be at the

ball of the foot this time. I like to kind of prop up the other side just

because that takes pressure off your back, and then you're just gonna again

relax that leg. the strap is gonna do all the work, and you're just gonna pull your

leg up. try and keep your knee as straight as you can. if you're starting

to do this, then that hamstring is really really tight, then bring it back

down and try and straighten out the knee. you want to keep that knee as straight

as you can, and then just come up as far as you can. if you're having knee pain,

you're probably not going to be able to come up as far as I am, so even if you're

right here that's fine. but again try and hold that stretch for about thirty

seconds. if you want to activate the calf as well, you can pull your toes towards

you, but if you really just want to focus on those hamstrings, just kind of let

that foot relax and use that strap to pull it up. and this time you should kind

of feel that stretch here. again sometimes people feel it in the back of

the knee because those hamstrings cross the knee joint the other way, and the

hamstrings come all the way up and attach up here, so you might feel it here.

you might feel it here, and you might feel it there. so again holding it for 30

seconds, doing it three times. and you can do this a couple of times a day. so then

we're going to do the IT band. so the IT band is the same concept where it comes

all the way up and attaches at the hip up here, and then crosses that knee joint.

so if it's tight, it's putting pressure on that knee joint causing knee pain. so

it's very similar to the hamstring stretch except this time when you come

up, you're keeping that leg straight. now you're just going to go till you feel a

little bit of tension and then you're going to cross it across your body. so

sometimes people like to put the other leg straight out so the knee doesn't get

in the way, and that's okay as long as it's not hurting your back. but again you

want to keep that leg as straight as you can. you don't want that knee to be bend

because then you're not stretching that IT band

anymore. so keeping it straight, and then just drop it across your body until you

feel a stretch through here. sometimes people kind of feel it in the bottom

area there. sometimes people feel it on the outside of the knee, sometimes people

feel it in the middle, so just depending on where your tightness is, that's where

you're going to feel it. and again if this one isn't the best for you I have a

video just for a whole bunch of different IT band stretches, and you can

just find the one that's best for you. you don't have to do a particular you

know one just because I'm doing it, you do the one that feels like you're

getting the best stretch for that. so again 30 seconds three times for that. so

now we're going to go into a quad stretch. I'm going to switch legs because

you're gonna roll over onto your stomach and I just want you to be able to see

what I'm doing here. so this time the strap is going to go

all the way up around the ankle. so you're going to kind of put it here and

and having something that's a little bit longer works best because you want to

kind of wrap it around your shoulder and the reason for that is because you want

the upper part of your body to be pretty relaxed. so you can prop up like this, or

you can lie all the way down because you don't want to end up hurting something

else by doing the stretch. so just take the strap kind of around your shoulder

and start pulling and try and bring your heel towards your bottom as much as you

can. so again if your knee is really hurting you might only be able to get to

here, and that's okay. you don't have to get that heel all the way towards your

bottom, but you want to go as far as you comfortably can until you can tolerate

it, again the stretching should be slightly uncomfortable, but it shouldn't

be so painful that you can't hold it for 30 seconds. so again holding that 30

seconds doing that three times. this time you should feel that stretch in the

front of your leg and again sometimes people feel it at the knee. sometimes people

feel it in the knee joint itself, if you have some tightness in that joint versus

in the muscles, but this is a great stretch for that as well. and then the

last one is going to be for your hip flexors. now the hip flexors don't cross

the knee joint, but a lot of times if they're tight,

you're kind of leaning forward and then you have to kind of bend your knees to

kind of even yourself out, so if they're tight they can cause pain

all the way down the chain. so I think they're really important to stretch out

as well. so again there's a couple ways you can stretch it out. one of my

favorites is kind of getting into a lunge position. make sure that you're

protecting your knee because if you're in the lunge position your knees gonna

be on the floor. so when you come up into the lunge position. make sure to put that

pillow underneath the knee that you're going to be leaning on. so the knee

that's going to be down is going to be the side that you're stretching. then

you're just going to kind of come up into a lunge position. and what you want

to do is keep your upper body upright, so a lot of times people kind of try and

stretch like this, but I'm still not stretching my hip flexor if I'm leaning

forward. so keep your upper body upright and then push your hips forward, and you

should feel a stretch right through there. and that's in that hip flexor

area. so again this stretch is just a 30-second stretch, doing that three times.

so once you get all of those stretched out your knee should feel a little more

loosened up and then some of that pain should get out of there. so those were

your physical therapy stretches for knee pain. I want to give a quick shout out to

Prince William wears yarmulke for prayers at the Western Wall in Jerusalem's Old City - Duration: 4:10.

The Duke of Cambridge today prayed at the most sacred site accessible to Jews and lit

a candle at the spot where Jesus Christ is believed to have been crucified as he concluded

his tour of the Middle East.

Prince William visited the Western Wall in Jerusalem's Old City with a yarmulke - also

known as a kippah or skull cap - on his head, and placed a written prayer on a folded piece

of paper into one of the cracks in the wall.

The royal also took his shoes off as he went inside the gold-topped Dome of the Rock, a

deeply holy site for Muslims, and went to see the holiest site in the Christian world,

the Church of the Holy Sepulchre.

The Church in the Old City stands above the supposed site of Jesus's crucifixion, burial

and resurrection.

There he saw the Stone of the Anointing, where tradition states Joseph of Arimathea laid

out Jesus's body for anointing.

William was also shown the Holy Edicule, a shrine built where the body of Jesus was said

to be buried.

At Golgotha, which according to tradition is where the crucifixion took place, he lit

a candle at the altar.

By the altar, which is where the 12th Station of the Cross is commemorated, there is a glass

screen through which the so-called Rock of Golgotha can be seen.

The Duke was shown round by the Greek Orthodox Patriarch of Jerusalem, Theophilos III.

Because the church is controlled by six different denominations, he was also joined by the Armenian

Patriarch Nourhan Manougian and the Franciscan custodian of the church, Father Francesco

Patton.

The Duke also met the Muslim who is the traditional custodian of the keys of the church, Adeeb

Jawad Joudeh Al Husseini.

There have been so many disputes between the different Christian denominations that lay

claim to the church that when Jerusalem was under the control of the Ottoman Empire the

Sultan decreed that the keys should be looked after by a Muslim family.

According to one history the Joudeh Al Husseini family have looked the keys since 1187.

The Duke's arrival at the church, escorted by the Anglican archbishop of Jerusalem, Suheil

Dawani, was preceded by an escort of monks beating the ground with sticks.

At the Stone of the Anointing, one of the artefacts of which the authenticity is most

strongly disputed, the Duke knelt down to lay a hand on the stone.

During his tour he was also shown a piece of the 'one true Cross', and the chapel of

Joseph of Arimathea.

William also visited the gold-topped Dome of the Rock, one of the most recognised symbols

of Jerusalem.

Muslims believe it was the site of the Prophet Muhammad's ascent to heaven in the 7th century,

while for the Jews it is where Abraham was instructed by God to sacrifice his son as

a test of faith.

William followed custom and took off his shoes before spending 30 minutes looking round the

Dome of the Rock.

At the Western Wall, William was escorted around the holy site by Britain's Chief Rabbi

Ephraim Mirvis and the rabbi of the Western Wall, Shmuel Rabinovitch, on the last day

of his historic visit to the Middle East.

A large crowd of Jewish worshippers watched him as he prayed.

One man shouted out: 'We love you' as the prince prayed.

The Chief Rabbi said after the visit: 'Today we experienced a moment of history which will

live long in the memory of Jews around the world.

'The Western Wall stands at the epicentre of our faith.

To see the future Monarch come to pay his respects was a remarkable gesture of friendship

and a sign of the Duke's regard for the sanctity of Jerusalem.'

William has also visited Temple Mount, one of the world's most contested religious sites.

The site, considered exceptionally holy to both Jews and Muslims, sits in the shadow

of the stunning Mount of Olives in Jerusalem.

The Duke was shown around the area by scholar Dr Mustafa Abu Sway, after making a pilgrimage

to the Mary Magdalene church where his great-grandmother Princess Alice is buried.

Republicans do have a one-vote majority in the Senate but john mccain is out and

president elections and these rules are just precedents they're not rules that

the government has enacted it's basically what the party in powers

decided to do at the time right but what Mitch McConnell did in not

has the absolute power to hold the hearing which of course he said

yesterday in defiance of Chuck Schumer that he will do I have to tell you that

I believe the issue will be abortion because Justice Kennedy even though he's

pro-choice and everybody on that list Griff just put the screen of 25 every

single person on that list is pro-life so the Democrats will see this is the

potential demise of roe v-- wade I don't know that it is Steve and I were talking

also pro-life and Catholic will want to undo roe v-- wade because his of his

views about legacy that you don't change a major decision just because of an

election but the Democrats will perceive it that way and they have to allies

you pick off somebody like Senator McCaskill who's running for re-election

come from a very Catholic state Missouri or John tester or Heidi Heitkamp or

somebody like before the election then the vote will definitely be before the

your memory a little bit did Ronald Reagan know when to the world know with

Anthony Kennedy for how he felt about abortion no and so I didn't know what

judge Hardiman is a very very good friend ally and protege of the

president's sister and they sat on the United States Court of Appeals for the

Third Circuit where Justice Alito sat before he was on the bench wasn't he

kind of the runner-up last night he was the runner-up list on judge Brett

Kavanaugh who John Roberts our White House guru says as the is the leading

candidate is a former clerk of Justice Kennedy is fiercely pro-life is very

traditionalist into women as a judge amy coney barrett whom i know she's a fellow

Domus not a Notre Dame a person O'Brien she not only was just put on the United

States Court of Appeals for the Seventh Circuit in Chicago she was added

personally and publicly by the President to the list just two months ago judge a

MILF apar of into the 6th Circuit Court of Appeals is a minority judge Joan

Larson of the Sixth Circuit Court of Appeals the president just put her there

from the Supreme Court of Michigan and he just added it to the list

judge ray Catholic was one of the three or four finalists last time as well see

think this will work he has a team of people inside the White House and

said not only in their judicial opinions but in their public speeches that will

help him narrow it to three or four the president will personally interview the

ruled on different cases and how controversial those cases were even with

judge Korsak they were zeroing in on one or two cases and making them seem like a

zealot there are there are a lot of sleeper issues that mean a big deal to

those of us who watch this that sort of escaped the attention of the of the

public and the Democratic staff of the Senate Judiciary Committee is aware of

those issues and I assure you that they're combing judicial opinions as

well if you're 60 or out because you watched them last night he wants someone

who's your half of 40 years you have to say them for 40 years he's talking about

somebody who's in their 40s or even in their 30s did you hear that Politico

reporter was recording at the DNC Rules Committee conference and their reaction

when they learned that he was stepping down or he was going to retire and they

knew our president was going to appoint a Republican or a conservative this was

their reaction listen to this so when Justice Scalia joined the court justice

O'Connor became the swing vote when justice O'Connor retired Justice Kennedy

became the swing vote do you see a pattern the least conservative of the

conservative bloc moves over to become the swing vote who do I believe will be

the swing vote when this new nominee whoever he or she is is confirmed the

Chief Justice who has great relationships and some even some

the four liberals and requiring police to get search warrants before they can

a chief justice who's the swing vote that will make him

the most powerful chief justice since Earl Warren and the

Eisenhower years judge how old is Ginsburg 84 how old is Breyer 82 if

President Trump gets another four years he'll have five nominees he will he will

which is the most that any president in the modern here when he and I spoke he

said this is a while ago now who had the most influence on the court it will put

us at George Washington who obviously appointed the entire first court Nixon

and FDR why they each appointed five but FDR had far more because it was more

concerned with the ideological purity of the people that he appointed and I said

One trap that we fall into ourselves, is that we keep

hearing about this magical number, right, the 313, right?

There's movie's made about it, there's t-shirts printed, you know? Facebook pages 313... 313

and we think to ourselves that decades and generations have passed, great ulema have passed

and they haven't been included in the 313.

So how can you and I be included amongst those Ashaab of Imam e Zamana?

So we tell ourselves that there's no way I'll get to that stage.

And once we've convinced ourselves that we won't get to that stage

we completely become complacent towards the theme.

I'm generalizing, maybe, hopefully, InshaAllah, there are

many of you out there right now, who are constantly progressing forward day by day.

But people like me, who are complacent, who are lazy, who don't want to do anything at all,

We are individuals who simply have convinced ourselves that,

Look man, there's no way bro I'm getting into that 313,

when he comes InshaAllah, we will deal with it when he comes.

What we don't understand is that the 313 is not just his army. Imam e Zamana's mission will be a global mission.

The Prophet of Allah's mission was around the peninsula only.

It was limited to Mecca, Madina and surrounding areas.

Imam e Zamana's mission is going to be global.

He requires a lot more people than 300 some odd people to run his mission

Yes, those 313 in our riwayat say that they are khaas (special) commanders of Imam e Zamana,

but the army and individuals needed to actually execute this government will be in the thousands!

Thats where you and I come in.

I don't know about anybody in this room. And I've said this a bit, quite many times, I'll say it here.

All I'm after, me personally, all I'm after

is to show the Imam that you know what, Asad, I can use you in my government.

All I want him to say is that, you know what, see this guy right here, this commander the six foot four guy, who has good hair,

This guy, he is a commander of mine. He's a soldier of mine.

battlefield, he'll come home to a nice clean bathroom, a nice clean bed.

NCBI Minute: Getting the Genomic Context for BLAST Protein Matches - Duration: 28:28.

As I said I'm Peter Cooper.

I will talk about what I mean by genomic context.

Then we'll talk about the identical proteins group and how to see the corresponding genomic

proteins for BLAST hits.

We'll use the graphics links on BLAST.

At the end we will wrap it up by showing you some is scripting ways to get to some of this

information using EDirect and some additional programs.

What do I mean by genomic context?

I mean what genes or protein products or regulatory sequences or other features are either upstream

or downstream in the genome for matched proteins.

These are the kind of things that everybody is interested in because he can tell you about

regulatory mechanisms.

It's useful to know from a comparative genomics perspective how does this set of genes change

over times.

Are there multiple copies?

Those kinds of things.

Also, another sort of way to use this is a quality check on genome assemblies and a annotation.

This genome is missing, this particular gene, maybe that is a problem with the assembly?

You could look at things like that.

So the particular set of genes that we will look at today are the ones involved in the

type III restriction endonuclease cassette.

To get rid of foreign DNA.

This is a typical example of what you see if you look into a bacterial genome.

You will see there is helicase at the 5-prime end of this thing.

There is methyl transfer here which is the thing that methyl lates bacterial genomic

DNA of the host so that it does not get cut.

And then there is a binding protein.

This is a type III restriction endonuclease subunit R. That is a typical situation.

Look around and there are some changes in this in some kinds of bacteria.

This is the canonical one that we will be looking at today.

What we will do is focus on the site specific DNA methyl transferase.

Will look for that.

Find it in BLAST and take a look at the genome and see if the other two genes are flanking

it.

I hope that makes some sense.

So if we are doing a nucleotide search, this is actually a straightforward thing to do.

What I mean by nucleotide search is, I mean the database is nucleotide.

We are looking down in the alignment section.

When we have a tblast in search like this one, where I search with a protein, and I

match the protein translation of a genomic sequence, I can click the graphics link and

it will take me directly to a view of that genomic sequence in our graphical sequence

viewer.

Like this one.

And there is my protein match.

There is a number of mismatches they are you can see the bottom of the screen here.

The red marks are mis matches.

That is still a very good protein blast match.

A tblastn alignment against the subject sequence which is the whole genomes shotgun sequence

from this bacterium.

If you check the annotation of these genes on either side, they are similar to the ones

that I showed you a minute ago.

One is labeled a hypothetical protein, if you take that in your BLAST search you will

see that it matches one of the other two things.

This site-specific transferase is annotated in the right way.

So the genomic context in this case is conserved.

We saw it simply by clicking one link on the BLAST output.

What a lot of people do when they do these searches is a protein search.

In part to do a tblastn search against large genomes is burdensome, and they fail for various

reasons.

Protein is more likely to work.

The problem is the graphics link does not do what you think it might.

It takes you to the protein sequence graphic which doesn't tell you about the genomic context.

However, there is another link that is often shown on the right-hand side when there is

more than one protein available, the identical proteins.

This is a particular kind of protein accession number that short that starts with a WP.

This is a nonredundant, RefSeq bacterial proteins.

I will talk more about that in a minute.

So if I link to the protein itself, in our entrez system web database, I can see a link

to identical proteins there.

I can follow the link directly to the IPG report and this is a list of all the proteins

that are identical.

There may be several GenPept submitted sequences identical to this RefSeq.

But the WP is annotated on a number of different genomic sequences.

So you can see those in the second column of the table on the right-hand side of this

slide.

If I followed the link to those, it will take me to the coding region in the nucleotide

database with that particular range and that particular strand of the DNA focused in on.

That will give me a way of looking at the corresponding coding regions in all of these

bacteria that have these protein annotated on it.

For example, this is the protein link from the protein will be looking at the genome.

This is a salmonella enterica assembly.

I am just looking at the 3000 bp corresponds to the coding region of the BLAST match.

If you want to try to look at the view link is there in the slide.

If I follow this to the genomic view, I can manipulate the graphics view a little bit,

and I can take a look at the things surrounding that particular coding region.

So that is the one that we were zoomed in on a minute ago.

That is labeled as a site specific DNA methyl transferase, what I expect my blast search

to match.

We are not going directly from blast so it doesn't show you the alignment.

We were just aligned protein to protein.

I am looking at the region on the genome that corresponds to that protein.

Upstream of that is the ATP -dependent helicase that we saw the beginning when talking about

the canonical version of this.

And on the other side is the type III restriction protein binding site.

Subunit.

We saw that by following the links to the identical protein report and then to the graphical

sequence viewer.

So that's how you do it on the web.

I will demonstrate that live in a few minutes.

I wanted to mention that you can access these identical protein group reports using the

API in particular we will focus on using EDirect to do that.

And we have a number of webinars on EDirect if you want.

You can go to the link on the slide for YouTube playlist.

EDirect is a UNIX command line version of Entrez utilities.

The API for the Entrez system.

Lets you search and retrieve records from all of our databases.

Has processing scripts and in XML parser, called xtract.

Each program outputs XML and you can pipe it into another EDirect program or a linux,

Unix utility.

We talked about this in various webinars, i fact one last week.

You can check those out if you want more information.

Take a look at the documentation.

Which is very extensive.

It explains a lot about using EDirect.

I won't have time today to talk a lot about that.

I will point out some things that are useful that you can do with these particular reports.

We will be focusing on E fetch and the program xtract to look at some various things.

So the -format ipg, the argument to xtract will give you the identical proteins group

table that we saw a minute ago.

Here's an example of how you can retrieve that and get that report on the command line.

The other thing that is going to be useful to us if you want to get the genomic context

once we know what sequence we will be looking at, we want to use a particular kind of XML

called GBC.

A special XML format that has sort of the wrappers or built-in xtract functions that

let you parse out features from the feature table.

For example this rather complicated command line at the bottom.

efetch -db nuccore -id NZ_AZKPo1000022.1 -format gbc' | \

xtract -insd CDS INSDInterval_from INSDInterval_to protein_id product

I am retrieving this record from a nucleotide database in the format gbc.

I'm passing it through xtract and it is using this INSD argument to look at the CDS feature.

Within that feature the are are various qualifiers that you can out put by giving their names.

I can get the interval, I can get the protein ID.

So we can use that in a very crude way today to get that information.

So here is what we will do.

We will go to the web and do some web BLAST stuff.

I won't run the searches but I will show you the results.

It will save us some time.

I will show you you how to get to the graphics view.

We will talk a little bit and touch on using EDirect to get these things out using the

command line.

I will show you how to do it with a single report.

We will begin to talk about how you would do with BLAST output . That's a more difficult

problem because you have lots and lots of IPG reports.

One for each protein.

Each one of those could have many, many corresponding genomic regions.

Ultimately, in some cases if you wanted to do this in large quantity, you would probably

want to go to the assembly database and download the corresponding GFF files or the annotation

files.

I will talk about that more in a minute.

We will get these nucleotide records and look at the neighboring genes to see if they are

the same, like we saw a minute ago inn the screenshots on the web.

Let me escape out of the slides.

What we're going to be doing for our blast searches is, I went through a whole shotgun

assembly of a meta-genomic project and I found an open reading frame in there.

That corresponds to one of these methyl transferees.

We will use this as a query sequence as we are doing I blest search.

If you want to see what that project is you can see the link in this handout.

The first thing is we will take a look at web searches.

And remember, we did a search against the nucleotide database.

The one that I did was the TBLAST search against representative genomes.

I am just taking that RID.

This should be valid for several months because I preserved it it will not be valid forever

but it should work for the short-term.

This is a BLAST insert.

It took a few minutes to run.

As you can see, there are all these hits to complete genomes.

And we can pick any one of these to look at the corresponding graphical view to see whether

we think these are conserved.

I will pick one that I have not looked at before.

I will take this chlorobium.

The complete genome here.

ANd here it is in the TBLASTN alignment.

If I click on the graphics alignment here, either one will give me the same thing.

There is only one hit to this particular genome.

It looks like we have some differences in annotation than what we saw a minute ago.

Which is fine.

This is the kind of thing you can identify.

You can identify this open reading frame here as a site specific DNA methyl transferase.

But then there are also things that are sort of part of that match that come up as separate

annotated proteins.

That may or may not be correct.

So we already are seeing some genomic context of the BLAST hits here.

Two genes annotated in this region.

I can zoom out and see what else is around.

So here is the gene that is to the five prime that.

It says that is a transposase.

Different than the canonical version of this.

It gives genomic context.

This is another different gene there so keep looking around if we want to.

Here we have an extra gene here.

But, the next gene down is the type III restriction endonuclease subunit.

This is an interesting kind of finding if you're interested in the biology of this organism.

It will be useful for you to know.

So that is that BLAST result.

I will close the graphical overview here for that one.

Let's go ahead and get the other kind of BLAST protein results.

I will go back over here.

In this case I blasted that protein sequence we saw against the Refseq protein database.

This will give me entirely, for bacteria, it will give me entirely WP style records.

So you can see that out methylase has this nice type III restriction methylase superfamily.

That is good.

That is what we would expect.

And we have hits to lots of WP style proteins.

From lots of organisms that you probably recognize the names of.

Here is Salmonella enterica.

This is one we were looking at in slides a moment ago.

We will jump down to the alignment section here.

And so I don't see the, I'm not sure if this is a bug today.

The particular link to identical proteins is not there.

It doesn't matter because I can obviously get it by going directly to the record itself.

And that is a bug.

Let's see if we can get the identical proteins report.

We do have the identical proteins report.

This is a nice table.

It lets me see the coding region.

So I can pick a particular salmonella.

Let's do the first one.

Again we are zoomed in with this particular coding region on this genome.

I can go to graphical view here.

And there is my protein.

And as we are ready know, because the protein says so, it's a site specific DNA methyl transferase.

I can zoom out a little bit.

And see what is there.

We have already seen this in my slideshow a moment ago.

So there is the ATP-dependent helicase.

There's our methyl transferees.

There is the restriction binding site there.

Those are the two things you can see and BLAST and how to get to the genomic context for

these matches.

Let's switch back and forth between this page here and we are going to start using EDirect.

This will be fairly quick you can always come back to this and get the command lines if

you want to practice using EDirect.

Let me grab the first one.

First of all I am just going to get the IPG report.

So you can see that it is the same thing.

So I am going to search the protein database for this protein record, the one we saw minute

ago.

I will ask for the IPG format.

So we get this nice report here.

It's just like we saw on the web.

One of the things I want to do is focus on the Ref sequence here.

There is an entry in the table here that says INSDC.

It's a GenPept record, identical to the RefSeq sequences, the WP accession, it's all just

one WP.

So what I want to do is clean that up and just get the REfSeqs.

I can use awk.

Sort of a swiss army knife of dealing with tab-delimited output.

I can say just give me the Refseqs in column two.

I will print out of that is simply the nucleotide accession numbers.

What we can do with those is go back in and retrieve those in that other format that I

talked about.

And go ahead and parse out the feature table to get the flanking genes on either side of

this.

And this way I'm suggesting is not very sophisticated.

Certainly you might be able to think of better ways.

But it makes the point that it can be done.

Here is what I am going to do.

There's a lot of extra business in here.

I will talk about what is important for this particular command line here.

So we have already done this.

I'm going to get the WP in the IPG format.

I will get out the nucleotide accession's in column three.

I will pass just the first two to show you quickly what happens.

And then I will pass those two things to efetch.

That is very well discussed in the document that goes with EDirect and how to use it.

I will go to the nuccore and get these guys from the database, in the gbd format.

I will use that xtract command to get all of the coding regions.

Then I will do something really crude, basically use grep to get that particular coding region,

the one before, and the one after it.

Let me do that.

So, those are the first two and they are indeed exactly the same.

ATP dependent helicase and the site specific DNA methyl transferase and the type III restriction

protein subunit.

And you can extend this, two up two down if you want.

There is nothing particularly special about it except I change the grep parameters.

Instead of running that, I will just show you what the result is.

So you can see, the only real difference, so I've got two up two down here.

The only real difference is sometimes they are flipped around because a particular coding

region is on the opposite strand.

The order is sometimes different.

The genes are the same.

Unlike where we saw a minute ago where they were not the same, but in this case they are.

These are all the salmonella assemblies we saw minute ago.

Now, what about doing that for BLAST result?

What I did was I took one of those BLAST searches and I saved it from the web onto my hard drive.

I can go ahead and search that and get the IPG reports.

That's what this does here.

Basically it parses the blast report and we have a webinar that is about doing that.

Basically what I am getting it is all of those, I just did the first 10.

That was 100 different BLAST things.

You get the basic IPG reports for all of those.

It is kind of confusing because it wordwraps, the lines are too long.

You can see these are the IPG reports.

You can parse this with a script if you want to.

And do the same kind of things we did before.

The only issue is you now have a different WP and you have to go through and write a

script to handle this in a more sophisticated way.

I can rewrite this if I want to.

I can put it in a more human readable format where it gets the assembly accession highlighted.

That is sort of the next way to do this.

I will not go through this.

But you are certainly welcome to take a look at this.

The idea here is to go ahead and get the assembly out of the last column.

That would be printed out here.

Then there are some strategies that are documented fairly well on the genomes download about

how to download particular files from the assembly.

The file I recommend is the GFF3 file for each one of these.

It is a very simple matter because it is a single line per coding region.

You can parse those out of there pretty easily.

I will show you that IPG report here.

We will stop for some questions.

I used awk to simplify the report a little bit.

But you can continue along those lines and go ahead and go do a search against the assembly

database using in EDirect to get the path to the FTP directory that contains the assembly

files.

You can write another script or make a more complicated script and pull down the gff file

for each one of these and parse it for their particular proteins.

But of course you have to have a different protein for each one of these assemblies.

So I will stop there.

And see if anybody has any questions.

I will leave it open for a couple of questions in case someone has a question at the last

minute.

What we saw is you can link to the IPG report to get the nucleotide coding region for web

BLAST.

You can fetch and parse protein IPG reports using that GBC XML with EDirect and other

commandline tools for a single report or for standalone BLAST output.

The last slide has a number of URLs.

Many of these I have mentioned earlier.

But you might want to download that and take a look at that.

In particular, take a look at the YouTube playlist for EDirect.

In the EDirect manual if you are interested in doing more things with EDirect.

[Rana] Hi Peter, we have a quick question at this point.

A user is interested in how we can get the TBLASTN results in the form of protein sequences

using the web not EDirect.

Going from a T BLAST result and pulling the protein sequences from.

[Peter] Basically you want to get the translations of the genome.

He wants to get the protein translations.

Where there are matches like the ones I saw where you are matching annotated genomic sequences,

yes, you can do that because you can do the same kind of process where you could go and

find the annotated proteins.

However, if you are talking about doing a TBLASTN search against something like a WGS

record or another unannotated sequence, there is no way for you to get the corresponding

coding regions.

You can take the nucleotide sequence, which is what I did to make that protein that we

used as a query, and go to our ORFfinder and do a six frame translation on that to get

the particular open reading frame on it if that's what you want to do.

You would have to take the genomic DNA hit and do some kind of translation yourself.

The ORFfinder on our website will let you do that.

And I can quickly show you where that is in case you do not know.

So it is just the NCBI URL and orffinder.

You can put your open reading frame or accession in here and it will generate the protein sequence

for you.

It doesn't do it in bulk.

And I don't think it does it in a way that would it will let you download.

We can check that out and I will put more elaborate answers in the Q&A document that

goes along with this.

Is there anything else?

[Rana] The same person is interested in how to translate 2000 hits using the web, and

that's not possible, but we can put an example in the documentation after this webinar on

the web.

On the FTP site as to how you can actually get your protein sequences out.

There's another question that somebody had which is, he's interested in IPG's.

But he wants to know if you can filter the IPG cluster shown to those that have specific

sets of organisms?

He's interested in EDirect or using scripting.

Can you filter the IPG hits that are returned to those that only have a certain group of

organisms?

[Peter] So I think if I understand the question, yes, you can.

You can actually search IPG.

I'm not positive you can, you can search IPG on the web.

I have not tried it on the command line.

But it ought to work the same way.

You can put an organism query in their and it will give you the clusters back.

The identical protein groups back that have that particular organism in them.

I think that answers the question.

But I'm not sure.

IPG has its own interface.

You can search here.

We weren't talking about this database per se today.

We were talking about the link to the database and the format that you can get from the protein

side.

But there is a way to search the IPG reports in this particular way.

you're probably also asking it why I'm not filming this outside hey guys

welcome to my channel welcome back to my channel and you probably noticed I've

been posting a lot and don't worry it's gonna stop because I know I'm not

somebody you can present myself daily to people and keep them around but this is

like a celebration because I did get into the YouTube put the YouTube

Partnership Program and I got to celebrate so this whole week there's

going to be videos and then it cuts off there because I ran out of ideas but

today I figured I am really getting into working out and I love feeling cute and

I love being efficient so I can just work out like in the shortest amount of

time as possible but still get results anyway so I just felt being a Texas

native that this video is really important to share because as much fun

as it is to like be cute don't get me wrong

being cute I think is really important and I'm not just saying that as a joke

I'm saying it like seriously when you feel cute you perform better so I try to

keep that in mind and just kind of give you broad tips but I felt like if you're

going to do your workouts in the heat this is what you need I'll sit in front

of the window and get this a natural sunlight glow for the camera but no I am

NOT going out there I might now be paid on YouTube but I don't get paid enough

let's just start the video so I have like a bunch of things here and let's

talk about it the most important thing to me is the fabric I love wearing these

types of shirts because like they're just they're easy to throw on you can

see their sheer they're very lightweight and they're really just they're not

going to affect my workout they are thick enough that I think there is UV

protectant there I know that they stress about bamboo having that and maybe if

you you know we're spending a lot of time outside but by then you just pass

out like I think investing in BAM fabrics is you know your call but I

think you would do completely fine with doing nylon which is moisture wiccaning

if you do cotton Conda soaked up a lot of moisture and you might feel a little

too gross by the end so maybe cotton blended but another

thing this dress is like storage you probably only have so much room to

dedicate to your workouts so this is one of those tops I'm someone when it comes

to my workout drawer I do the little roll and place type thing in the drawer

and so there's this burst it is a frat tank top which one do you think is

easiest for me like look how terrible of job I did folding this it's so easy to

roll you store it you have more room so you can buy more of these things don't

get me wrong this is cute this is really cute but this is something that you

would wear if you were invited to the lake to go catch fireflies to go buy a

fire pit but you're gonna you're gonna pass out at one point wearing this okay

that's an exaggeration when it comes to the sports bras I don't really have too

much to say because every girl's body is different and I know half of my audience

cares about wearing the sports bra but I would say first off be mindful of the

straps you know they don't have to be the strongest straps in the world if

you're doing yoga versus running it depends like are you doing low-impact

are you doing high impact so I figured you know if you think the sports bra is

cute it makes you know feels comfortable and you're confident you know just make

sure you're using that appropriately and also like wear a sports bra don't wear a

regular bra I actually had a roommate that did this and I was so confused and

she thought this gave her more support first off this is going to be soaked in

sweat okay soaked it's gross you're done you

can't use it and I know girls like to use bras for like three months at a time

before we wash them because we're gross so it's even worse because we're still

probably not gonna wash them after we workout in them don't do it and you know

like even though I guess there's support there this isn't gonna make your skin

breathe but listen ladies do you want to have

your boobs because if you're able to get it on acne on your chest and your back

what's stopping you from getting them on the boobs

enough about my sexy tangent about acne on the breasts let's move on to what

you're putting on your butt no not on your butt your bottoms your pants if

you're gonna be prancing around outside you're gonna want Sophie's versus

spandex okay this hella cute great for when I go to the gym with nice AC and

just you know hitting the machines I get it you want to get this it's fine but I

also don't want to miss communicate the ventilated portion of this you do have

to wear underwear because I tried it and it was really annoying I didn't even

think of it as a big deal cuz I don't really have like this big booty or

anything and the entire time I could feel my butt jiggling and it's like it

wasn't as painful as not wearing a bra but I can tell you it really wasn't fun

it distracted me and I felt like I couldn't run my harness during the

workout now I've noticed Victoria's Secret loves to sell underwear like this

and make it look sporty but whenever you get the fabric that's no show where it's

this kind of elastic this absorb sweat like oh my god right away any moisture

on your body this is going to soak up and stay there and you're not gonna want

to continue your workout because you're gonna feel gross and besides this isn't

gonna keep your butt from jiggling so I'm gonna show you underwear that's like

not the sexiest underwear but when it comes to working out I love it

now am I trying to feel for my hands and lunch the fabric where is it what here

it is okay so this is it yeah I get it it's not the sexiest but has this damp a

Victoria's Secret on it so therefore boom sexy expensive and it does look

kind of sporty now I don't think it has to go this high up I didn't purchase

this I was given as a gift but honestly this is my go-to when I go to work out I

like it that it's firm I feel like it kind of separates the moisture away from

my body and then I and done with it to go shower I can talk

about socks that I think that's another independent research like the bra

because it kind of depends on what you do but there are just like socks out

there that are kind of pulled certain ways with the fabric where it has a

little bit more arch support a little bit more padding for blisters so you

know do your research depending on your activities and you'll find the perfect

socks there you go but the last thing I really do want to

talk about is sneakers because I'm kind of bad at this because I've had these

sneakers since high school and they still look good so I'm not getting rid

of them but I am mindful how long I am outside because I feel it when there's

black tops because no matter you know if you're doing some type of bicycling

running yoga anything usually your feet are on the ground so this black part is

facing upward just there to soak up all the sun rays and eventually you feel it

and that's just a lot of excess uncomfort that you can avoid by just not

getting those types of shoes I know a lot of shoes market themselves as being

you know lightweight and ventilated again do your research because they're

going to market everything and either way they're not going to take away the

sun's heat altogether not gonna take away your sweat so it's not gonna be

some miracle shoe you're gonna buy you're really just buying the brand name

usually so but be mindful of the color this summer I'm saying this because I

live in Texas like I said it's you know already hitting the hundred degrees here

and it's not yet June yeah that's what I'm filming this so it's gonna be really

sad if I get into the ypp like in August but oh well so that's my video I know

it's a bit different from what I usually do but I kind of just wanted to share it

and I felt like this was the perfect excuse just kind of a sit down a

different style of hanging out with you guys but thanks again for getting me
